STARS: statistics on inter-atomic distances and torsion angles in protein secondary structures
نویسندگان
چکیده
UNLABELLED A graphics package has been developed for performing statistics on interatomic distances and torsion angles in protein secondary structures (STARS) from a protein crystal structure database. It allows one to obtain both the graphical view and the text format of distributions of the distances and angles for atoms located in 10 types of protein secondary structures. STARS will facilitate assignment of ambiguous NOESY peaks, structure determination by nuclear magnetic resonance, structure validation and comparison of protein folds. AVAILABILITY All data, documents and execute files are freely downloadable at http://stars.zhengyuhome.com. The software works appropriately on Windows system, without any compilation or installation. CONTACT [email protected].

Automatic identification of secondary structure in globular proteins.
A computer program is used to analyse automatically and objectively the atomic co-ordinates of a large number of globular proteins in order to identify the regions of a-helix, p-sheet and reverse-turn secondary structure. Several different criteria for the assignment of secondary structure are tested for accuracy, reproducibility and efficiency. The most successful criterion, which is based on ...
متن کاملModifications of Internal Molecular Structures of Asphalt Components Due to Physical Aging
The internal structure of a molecule can be presented in terms of intra-molecular (i.e., inter atomic)and inter-molecular energies such as van der Waals, bond and bending, torsion, and inversion energy. In this study, changes in molecular energies of individual asphalt components are evaluated as afunction of physical aging factors. The factors for physical aging such as temperature and pressure...
متن کاملSMotif: a server for structural motifs in proteins
UNLABELLED SMotif is a server that identifies important structural segments or motifs for a given protein structure(s) based on conservation of both sequential as well as important structural features such as solvent inaccessibility, secondary structural content, hydrogen bonding pattern and residue packing. This server also provides three-dimensional orientation patterns of the identified moti...
متن کاملA Geometric Build-Up Algorithm for Solving the Molecular Distance Geometry Problem with Sparse Distance Data
Nuclear magnetic resonance (NMR) structure modeling usually produces a sparse set of inter-atomic distances in protein. In order to calculate the three-dimensional structure of protein, current approaches need to estimate all other “missing” distances to build a full set of distances. However, the estimation step is costly and prone to introducing errors. In this report, we describe a geometric...
متن کاملMegaMotifBase: a database of structural motifs in protein families and superfamilies
Structural motifs are important for the integrity of a protein fold and can be employed to design and rationalize protein engineering and folding experiments. Such conserved segments represent the conserved core of a family or superfamily and can be crucial for the recognition of potential new members in sequence and structure databases. We present a database, MegaMotifBase, that compiles a set...
